Like fort som Pikachu havnet i en mystisk tilstand, som påvirket alle dens Elektrisk-type trekk, kom et nytt tordenvær og gjorde den frisk i en fei! Etter å ha lagt skylden for hendelsen på den Legendariske Pokémon Zekrom, blir professor Oak og Juniper enige om at det kreves videre forskning.
I mellomtiden har Team Rocket ankommet Unova-regionen, og forbereder seg på å sette i gang en operasjon for å stjele Pikachu og Zekron.
Ash har bestemt seg for å fortsette på reisen i Unova-regionen, og så, med en ny Pokédex og nye Poké Balls, drar vår helt ut for å møte så mange Unova-region Pokémon som han kan. På veien møter han Iris, og hennes Pokémon Axew, mens han fanger sin første Unova-region Pokémon, Pidove. Men rett etterpå setter Team Rocket i gang sin onde plan, og stjeler Pikachu, Pidow og Axew! Ash går selvfølgelig straks til aksjon, og slåss mot sine gamle fiender Jessie, James og Meowth, og med litt uventet hjelp fra det man trodde var en skvetten Pokémon, Oshawott (som hadde fulgt etter Ash og Pikachu), får Ash og Iris sine Pokémon trygt tilbake, mens Team Rocket på mystisk vis forsvinner.
Etter å ha besøkt Pokémon-senteret hvor Pikachu, Axew og Pidove blir pleid friske igjen av Nurse Joy, må Iris innrømme at selv om Ash oppfører seg "som et barn", er hun imponert over at han tok grep og reddet deres tre Pokémon, mens Ash høyt lurer på hvorfor Oshawott hjalp dem som den gjorde...
