Akihisa Yoshii ist der titelgebende „Baka“ ‒ soll heißen, dass seine schulischen Leistungen am unteren Ende der Notenskala liegen. Dieser Umstand wirkt sich insofern dramatisch aus, als dass sich die Klassen an seiner Schule je nach Testergebnis zusammensetzen. Die Leistungsstärksten kommen in die A-Klasse und genießen damit auch diverse Annehmlichkeiten, wie ein mit allen Schikanen eingerichtetes Klassenzimmer. Währenddessen müssen die Schwächsten, aus welchen sich die F-Klasse bildet, ihr Dasein auf Sitzkissen in einem mit alten, mit Tatami-Matten ausgelegten Raum fristen und sogar um die Tafelkreide bangen. Mizuki Himeji wäre eigentlich eine der klügsten Schülerinnen des neuen Jahrgangs, doch wegen Fieber versagt sie beim Einstufungstest und wird in die F-Klasse eingeteilt. Dort landet neben Akihisa, der heimlich für Mizuki schwärmt, auch noch dessen Freund Yuuji Sakamoto, welcher gleichzeitig Klassensprecher ist. Als im Zuge eines Schulexperiments die Beschwörung eigenartiger Kreaturen entdeckt wird, fasst die F-Klasse einen Entschluss: Mit Hilfe dieser Wesen will sie nun gegen ranghöhere Klassen antreten, um sich deren Privilegien zu sichern und der offenkundigen Ungerechtigkeit ein Ende zu setzen.
