Königin Aphrodite hat die magischen Noten des Legendary Score, von dem jedes Jahr die »Melodie der Glückseligkeit« gesungen wird, in alle Winde zerstreut, um sie dem Zugriff des finsteren Mephisto entziehen. Nicht ohne Grund schickte sie die Noten in die Welt der Menschen, denn dort warten mächtige Verbündete, die den Schutz der Noten sicherstellen sollen: Pretty Cure. Die Fee Hummy wird den Noten hinterher geschickt um die Precures zu finden, doch auch Mephisto bleibt nicht untätig und schickt seinerseits seine Schergen hinterher, um die Noten zuerst zu bekommen und sie zur »Melodie der Sorgen« umzuwandeln, die die ganze Welt in Trauer und Verzweiflung stürzen soll.
Die erwählten Kämpferinnen Hibiki und Kanade, die ihr Schicksal als neue Precures annehmen, sind zwar eigentlich beste Freundinnen, aber auch ziemliche Streithähne. Da sie ihre Kräfte nur in völliger Harmonie richtig einsetzen können, stellt das ein gewisses Problem dar.
